David,
Our two most experienced people who work with the alphatross both agree that the problem is most likely in the recirculation of rubidium in the charge exchange cell. Therefore, please check that the screen wick was properly installed. Also, you mentioned that the air conditioning had been repaired. We have seen symptoms like this when there has been air blowing on the charge exchange cell.
Although the following does not exactly fit your symptoms, care should be taken to check the source gas inlet tube for traces of rubidium.
